Is there a book where the protagonist(s) discover that the final boss/last villain/antagonist is actually the author? As if the fictional characters gain sentience and discover that their world is a book. Where they are trapped by the author.
I recognize that this is a familiar trope, like the Matrix, but I can’t recall seeing it done with books.

Eh, kinda. Breakfast of Champions by Vonnegut >!has that, in a sense. There isn’t really a villain; it’s not that kind of book. The protagonist and the author do meet at the end, though.!<
The closest thing I can think of is The Number Of The Beast by Robert Heinlein
Be warned that it’s also a sequel to everything he ever wrote plus a lot of books by other people, and later Heinlein is deeply weird.
