I was also a big fan of the Croaker/The Lady dynamic in The Black Company before the author (in my mind) ruined Croaker for me right at the end of the book. Really just took the wind out of my sails for reading the rest.
Was chatting about this with a friend and he got “Assistant to the Villian” as a rec from his wife, and it sounds exactly like what i want, but its gender reversed. “Female MC working for and falling in love with Evil Guy”
I dont know if this exists anywhere, bc gender norms or whatever, but i figured this would be the place to ask!

Not exacly evil but definitly morally grey – The Folk of the Air series by Holly Black, starting from second book Wicked King. The first book Cruel Prince starts with male MC being a bully but their roles are reversed later on.
